I got an email from 1 program they were acknowledging it by saying thank you for your interest and then it seemed they rejected my application too b/c they said many fine, qualified applicants couldn't be given interviews b/c of the insufficient slots to interview all the qualified applicants.. this is really absurd...
In this scenario what should we do? Email them back stating our real interest in the program & requesting them to re-consider or just leave it?

Well since they rejected you already, I personally don't think it hurts to try an attempt at emailing and reaffirming your interest. Who knows, it might get them to think twice especially if you have a strong reason for wanting a shot at that program. The worst case that can happen is they ignore it and you move on to the next programs.
