can we apply to programs when LOR's are uploaded by the author but ECFMG is still processing them?

Yes you can apply for the programs while the LORs are in processing stage, once they are uploaded you can assign to the programs.

There is no need to worry apply for the match and later once the LORs are uploaded you can assign them to the programs.
